well now the question is how you configured your root user, like permissions and such.

This error has been resolved.
The problem was that the iptables settings did not allow for anyone to connect to the port 3306. He indeed was logged in through Navicat, but it was via ssh session, which basically means that he connected "locally", so thats why he didn't have problems there.
So in the end this was fixed with adding port 3306 to the iptables.
