Ok, first, when you run what? and what you mean you cannot run with terminal open?
Second, whats your native language? Have you tryed to ask it in the proper language seccion?

1. when I go to run the file "Run"
Do not talk to the terminal if I get this:
And when I CHOOSE not to run it the way I get the program to run with the terminal way.
Understand? is very serious because it happened to me 4 times and I do not want to uninstall everything and start over

There is no problem there. You just need to click Applications and then Terminal, go to the server folder, for example Messenger, and write ./Messenger.
If you dont understand, tell me what language you speak!

Well, you should then post your doubts in the spanish seccion, theres a good Mod there that can help you and some users also. I could answer also in spanish, but i will post in english, as you can understand, forum rules. So your problem is that you dont have the proper permissions there, you need to write first : chmod 777 *
and chmod u+x Messenger.
For further support, i advise you to use the spanish seccion.

PS: run, start and cmd are bash scripts that need to be runned only from a terminal.
The simple way is to put the ./ before the executable script, so if you have start file you must type ./start in your termial.
